I guess your building an installer and then wrapping NCC is some browser component ?
yup, but no installer, the package is called nodewebkit, and it's a server (node)/client (chrome) in one package, so I can download, install, update files, without the need to packaging it. since it's made on top of webkit, the site will always have the latest technology, so no need to worry about users trying to access it using IE6 for example

Yes, webstart facilitates auto-updates which was one of the reasons it was chosen for distribution. I guess it wasn't communicated since with the heavy development during alpha it might have caused trouble.

Can the version inside version.txt match the nis-ncc file instead of the webstart file?

it's current as 0.4.30-BETA, so I'm stripping out the -BETA to get 0.4.30 so I can mount the nis-ncc filename.
side question, how does NEM testnet work? does it need separate software too?
